Serial version of Arm does not use Wrapper.dll. I think you need to choose Serial option in Machine setup to make this arm work. Check Windows Device Manager to get Com Port for your USB to Serial adaptor.

This is true... Starting in 3.9 SP1 you can however define a CAD and Part Coord system that are unique - i.e. Mirror about Fixture Ref Frame but also control the CAD un-mirrored axis.

The correct order for alignment in this case is Level (Plance), Align (line), Set Origin (Point)

Also you NEED to Set Origin to Line , how else to you expect the Line to value of 0.0 in Y unless you set the origin to it?

I would capture a communication log and send to Help Desk. They can send here to our engineering team and we can investigate. This could very easily be a setting in the LKCMMDRV.cfg file. Regarding manual point collection... Are you putting the CMM in "slow" mode before taking each point? You should...

I doubt it's the CAD Alignment... It's more likely the subsequent RPS Alignment. I think you'll need to open your RPS Alignment and swap (+/-) signs for features constraining the mirrored axis. Are you using latest software version (3.9)? If so, 3.9 SP1 is releasing this week and contains a new Mirr...

It's possible to replace text in the top of Report Header with your own image as shown below.
